There is no issue about the plugin manager and the Mantis plugin system, but all the plugins available on this site are not yes compatible with Mantis 1.2.*.
To upgrade, just go to the Plugins page, click on PluginManager. In the new page you will find a link Upgrade Mantis (this link turn off all the plugins), then upgrade the PHP file, and reinstall the plugins (reinstallation will be considered as an upgrade and normally you will not loose any data).
